I deleted all of my files on box in order to start fresh with a different structure of how I want to set up folders and files. I have 50 GB on box but it is telling me that I have used 12.6 GB and I have deleted everything so it should be 50 GB.

I ran a script to fix the file size count in your used storage and should be seeing the right file size count.
You can check this by going to your Box console> Account Settings>Account> Account Details> Storage ( used/total).

Box Support is able to run a script for specific end-users’ accounts to fix the data inaccuracy issues around user storage size, folder size, and file counts.
