Hi,
(1) i sent up authenticator on my phone but when I log in online I im not geting any notification. I have checked the setting online and it says that this two step is set up.
(2) I have been moving files into other folders however, the folders box still shows there are files present but when I go back in to the folder there is nothing there. I have tried refreshing the page several times and even logging out but the folders still remain the same.

You would need to look into your device and open the authenticator app you used to set up the 2FA for your Box and then use the One time password it generates to login to your Box.
For the second issue you reported with Folder file counts showing incorrect count, this could be related to what is described in this article:
