For the time being, if you enable Hubs first then AI later, Hubs that are created in the "between" time need to be reindexed. Having said that, you may submit a support ticket to our Product Support as this requires a manual process to reindex.
We’ll definitely consider this as a feedback to retroactively recognize a Box Hub that was created before Box AI was enabled. You may want to post this idea to help us shape the future of Box.
